Comparative Genomics/Transcriptomics Cauret, Caroline [1], Ashman, Tia-Lynn [2], Liston, Aaron [3]. Characterization of a mobile sex-determining region in Fragaria chiloensis with a haplotype-resolved genome assembly. Sex chromosome turnover is a common phenomenon in plants and animals. However, the causes and consequences of these turnovers remain poorly understood. The octoploid strawberries (Fragaria spp.) constitute a compelling group to study the dynamics of turnovers. A small translocating sex determining region (SDR) was previously identified and its three known genomic locations were determined by genetic linkage mapping. However, the SDR sequence was incompletely characterized due to the limitations of short read sequencing. Using PacBio Hifi reads we obtained a haplotype-resolved genome assembly of a F. chiloensis individual known to have the gamma clade SDR. The SDR was identified on a 1.3 Mbp W-chromosome haplotig. The genome assembly provides confirmation of the gene content and the physical location predicted by genetic linkage mapping. Gaps in the original sequence were completely resolved, revealing a 10-kbp insertion containing a non-canonical LTR-retrotransposon adjacent to one of the candidate genes. Combined with available whole genome sequencing (short reads) from multiple male and female individuals we aim to further characterize the differentiation of the young strawberry sex chromosomes. This study demonstrates the power of high accuracy long read sequencing and provides new details of the history of sex chromosome turnover in octoploid strawberry.
