Evaluation of three different loci (rbcL, matK e ITS2) for DNA barcoding of Mexican cactus species .

The Cactaceae family are distributed in the American continent, from Canada to Argentina, including different habitats from arid regions to deciduous forests. Mexico is the country with the greatest diversification of cactus species with approximately 700 species. The popularity of cacti among collectors and the illegal commercialization of high ornamental value species have made cacti in a vulnerability condition throughout the world.In this study, the molecular identification efficiency of the markers rbcL, matK and ITS2 was verified. 90 barcodes were obtained from 17 species (39 rbcL, 25 matK, and 25 ITS2), and rbcL has a higher level of sequence recoverability compared with matK and ITS2 (79.5%, 53%, and 55% respectively).Four methods were used to evaluate the identification efficiency of these three barcodes in the species. BLAST analysis provided high species discrimination rate, with an average of 99.51% identity score for rbcL, 99.26% for matK, and 97.52 for ITS2, respectively. The nearest genetic distance analysis obtained an identification success rate of 41% for rbcL, 57.69% for matK, and 28% for ITS2. With this method, 30% of the species were identified correctly using matK barcode. The barcode gap analysis failed to generate a clear gap between the intraspecific and interspecific divergences in the analyzed sequences. In the Neighbor-Joining analysis, the taxa were grouped according to the similarity analysis. In most cases, each data set formed different monophyletic groups. In such a way that rbcL and matK showed an identical discrimination rate (92.3%), while ITS2 showed a lower rate (84%). Our study showed that matK and rbcL have a higher species resolution for the identification and can be used as an effective tool for species identification in cactus species, which can play an important role in biodiversity conservation.
