Conference Wide Sutherland, Brittany [1]. Introduction to High-Throughput Sequencing: Techniques, Applications, and Analysis. High-throughput sequencing (HTS) offers a range of new tools for investigating evolutionary and ecological questions in plants. However, designing genome-scale experiments and analyzing large volumes of data is daunting for beginners. This workshop will give beginning and intermediate users the tools to design and implement their own NGS experiments. Prior experience with the UNIX command-line environment is helpful but not mandatory; participants will be provided with training materials on this topic prior to the workshop. In the morning, we will introduce available technologies and protocols for sample preparation and sequencing of both fresh and preserved tissues. Participants should come out of this session with the ability to determine which variety of HTS is best for their application as well as a general understanding of the assumptions and limitations underlying the analysis of NGS data. In the afternoon, we will introduce common bioinformatics tools for data analysis, and participants will have an opportunity to work with data from the Illumina platform using both desktop and high-performance computing (“cluster”) software. We will provide an orientation to different high-throughput sequencing technologies, plastid genome assembly and annotation, and reduced-representation sequencing (RADSeq and related methods). At the end of the afternoon session, participants will have gone through pipelines for both genome assembly and population genetic analysis from HTS data. Throughout this workshop, we will point out the locations of free relevant software and guides, and each participant will be provided with the basic pipelines for genome assembly and population genetic analysis used in the workshop. A laptop computer with wireless capability is required.
