Conflicting phylogenomic signals reveal ongoing hybridization and introgression in limestone Begonia diversification (sect. Coelocentrum, Begoniaceae). Understanding the mechanisms and processes of plant speciation is important for maintaining and protecting the world's biodiversity. Limestone karsts have highly distinct topology and history which leads to a high level of endemism, making them a particularly interesting system to study speciation processes. Begonia sect. Coelocentrum, comprising about 90 species, is one of the most stunning examples of karst endemism and high species diversity. In this study, we used phylogenomic analyses based on nuclear data from Hyb-Seq capture and plastome sequences from genome-skimming to reexamine the delimitation of sect. Coelocentrum with a focus on the speciation mechanism in limestone species. A newly designed bait sets for sect. Coelocentrum was used to capture 1,288 loci with 1,980,124 bp from 88 taxa; meanwhile, 88 plastome sequences of this section and other Asian sections were also successfully assembled. Phylogenomic analyses of nuclear and plastome sequences both produced robust phylogenies confirming the monophyly of sect. Coelocentrum, but these two trees revealed significant discordance within sect. Coelocentrum. We further found that three hypothetical hybridization scenarios (homoploid hybrid, chloroplast capture with geographic proximity and mosaic genome hybrids) result in a complex evolutionary history and also explain high morphological similarity in sect. Coelocentrum. Furthermore, the frequent gene flow between species at the broader of Sino-Vietnamese have contributed to the radiation in limestone Begonia. Log in to add this item to your schedule
