Hybrids and Hybridization

Disentangling the evolution and phylogeny of closely related, hybridizing species in Primula sect. Primula.

Disentangling conflicting phylogenetic signals between recently-diverged, hybridizing species is proving to be one of the most complex and intriguing aspects of evolutionary systematic research. The availability of large genomic data sets has provided a strong foundation for investigating discordance in clades with evidence of gene flow, but this increased resolution afforded by more data has been accompanied by an increase in theoretical and empirical complexities. These complexities span methodological and biological processes at the level of genes and genomes, as well as individuals and populations. Primroses (Primula) are a compelling case to assess the relative power of genome-scale data to dissect the contributions of complex biological and analytical factors causing phylogenetic conflict. To this end, we generated whole genome re-sequencing data from 160 specimens of Primula sect. primula. Previous research in this section suggested that reticulate evolution has played a significant role in the evolution of this group, so we explored discordance in this clade though careful examination of gene trees and population structure, construction of phylogenetic networks, and comparisons of site discordance between varied topologies. With this data we address the following: 1)To what extent do ILS, gene flow, and estimation error affect gene-species tree discordance? 2) What do incongruences reveal about the underlying biological factors in this clade? 3) What can we learn from the phylogenomics of this group that is relevant to the key problems of phylogenetic inference?
